I really can’t get my head around how to use the templates.
When I create a template for a Page I expect the Page content to be different according to the different content of each Page. However, when I create a layout, based upon Page A, and then apply it to Page B, the content of Page A overwrites the content in Page B.
This surely can’t be correct, right? Am I using it wrong? If so, what is the proper way of applying a layout to a new Page.

Welcome to the BB forums! 
That is exactly how our layout templates work. To put it simply, we’re just a replacement to the native WP editor. We’re only allowed to add content, not change the template of a Page or Post. I believe what you are looking for is a theme builder, but I’m not exactly sure how they work as I haven’t played with one before.
Re theme builders, we’re actually working on implementing something similar, being able to use BB to design the template of pages/posts, but there is no concrete timeline as to when it’s going to be done.
